the one in Johore is run by Premium Outlets

the one at Gotemba is also by them

the difference is not much

Do I need to exit the gantry to transfer to another line or are lines inside a station and no exit is necessary?

Using this for example..if I want to go to Tokyo Sky tree from Ueno station.

Take ginza line to asakusa station then change to asakusa line to oshiage station.

The key thing is whether they are of the same company or not. If they are of different company(for this case they are different), then you need to exit company's fare gate and enter another company fare gate for the next line.

Can advise me how it's work?

I am interested to buy this ticket online but does not understand
if it goes to sanjo station from yodoyabashi (Keihan Line)

or it only goes from yodoyabashi to chushojima(one-way)

and what are the available sections for unlimited ride

It should cover Sanjo as Sanjo lies between Chushojima~Uji/Demachiyanagi

Coverage is not quite wide & the saving is not great. But if your visits are all fall within the coverage, still get get it.

So limited and expensive.
Nankai, Keihan, Osaka Subway. Normally i don't even take them in Kyoto.

As i will be staying at Shinjuku.

Was thinking of taking a train from Shinjuku Station
From HyperDia costing was about 7200 yen with reserved seating.

Or if i purchase the all nikko pass @ 4520 yen.
its cheaper but the journey will take longer, i guess?

Any advise on how to better to travel to nikko?

all-nikko pass is probably the most worth it coz it also covers the buses in nikko.
other alternative such as shinkansen or ltd express requires a change of train in utsunomiya and the time saving isnt a lot.

Need advise on What's the cheapest way to travel from Kansai airport to kyoto?:s11:

I will be staying near Sanjo Dori which is at either Higashiyama station or keihan sanjo station.

Dun tell me to buy ICOCA & Haruka which I have no intention of getting due to budget constraint.

Many thanks to those for contribute on the information about the Yokoso Kyoto ticket.;)
