Im just heading there for 6days. Will be staying in Tokyo only. One of the day heading out to mt Fuji.

Suica or Pasmo is good enough. It’s like an Ezlink card. You can also use it in convenience stores and lockers.
As for Fuji Five Lakes, assuming you’re visiting Kawaguchiko and not 5th Station, you can take an expressway bus from Shinjuku Bus Terminal.

Any recommended area of hakone to stay at? Okay with capsule hotels as well.

My main objective is to visit Hakone Shrine Peace Torii, onsen, and Mount Fuji / Fuji Q is possible.

Hakone is an onsen town, where you stay at ryokan. To visit Fuji, you'll have stay ard that area.

Hakone shrine and Mt Fuji/Fuji Q area is like 2-3hrs apart by multiple bus transfers.

If you're not intending to return to Japan, you could choose to do a refund. Each card has a validity of 10 years. So if you started using your card this year, it'll expire in 2028.

Note that refunding a Suica would impose a 220 yen charge if there's more than 220 yen in the balance.

Day 9: Kanazawa/Kyoto (travel to Kyoto after lunch)
Day 10: Kyoto (Half day trip at Nagoya)
Day 11: Kyoto/Osaka (Travel to Osaka after lunch)
Day 12: Osaka
Day 13: Osaka (Back home in early morning)


Is it worth it to purchase the 7 days JR Pass (starts from Day 4)?

You may want to consider this 5 days pass for Osaka to/fro Tanazawa, Takayama area: https://www.japan-guide.com/e/e2361_takayama_hokuriku.html

this 5 days pass dont seems to worth it right? using that is only able to cover the following days/trips

The "big ticket" trips are Tokyo->Fuji and Fuji->Takayama which is not covered using that pass

U may wana consider continue to Kanazawa after you visit shirakawago ...
Save you time from traveling .... ( 90 mins bus ride )

Which stations/areas are good for a base to explore tokyo for a newbie?

Is APA Hotel Kodenmacho Ekimae or its area good?
