the three consecutive days 03-05 May
it is bad time because Japanese do not really take much vacation days. So golden week is a really really popular time to go on vacation. Flights within Japan or departing from Japan are all more expensive. Hotels charge more too.
Then there is the higher crowds that will appear at various attractions. If you have to go, I would suggest that you stay in say Tokyo with most ppl outside of Tokyo.... it will be great in Tokyo!

Oh so jap will travel out of Tokyo, so if I intend to stay inside Tokyo only... It will be good cos there won't be as crowded?

Do note many famous shops and restaurants might be closed during GW.
The traffic for day trips was bad. Went to Fuji Shibazakura Festival on the earliest train from Tokyo and the bus journey was supposed to be a 30min ride and we only managed to reach after a 2-hour wait on the bus.

Kyoto is entirely a tourist town. I'd say skip the Nijo castle, Imperial Palace. Some temples are worth visiting like Kiyozumidera and maybe Kinkakuji. If you're visiting in November, Arashiyama will be a good place to view autumn leaves. The Sagano train ride gives u a quick view of the mountains trees and Hozugawa River, but if you have more time and $$, can take the 2hr boat ride. It's not the cruise type but the sampan type which should be more interesting.
