if last row is taken then u can't store at last row technically or else the person sitting last row cannot recline properly.

That's why try to bring as light as possible. Japanese style, once u go there u will see their small luggage.
Wah.. My luggage can't be small cause I'm already intending to buy a lot food back :X

Unless you going very near to Fukushima nuclear plant. I don't there is any issue.

Another method that some people use is courier of luggage to different hotels. u can consider such.

hi, 1st time go Tokyo.
plan to go Nikko, Hakone, Kawagoe day trip, is it too rush?

Day 1 - reach Haneda 9am,
explore Asakusa
check in hotel in Asakusa, explore surrounding area, sky-tree in the evening.

Day 2 - Nikko day trip, take earliest train 6:20am cause train station near hotel.

Day 3 - Hakone day trip.

Day 4 - Kawagoe day trip.

Day 5 - Mitaka Ghibhli museum, Odaiba day trip.

Day 6 - check out hotel.
explore Ueno,
check in hotel in Shinjuku,
explore Shinjuku.

Day 7 - explore Tsukiji market, Ginza, Roppongi

Day 8 - check out hotel.
explore Shinjuku.
evening flight from Narita.

They won't stop u from taking the train if they saw your luggage too big/many?

Good pace. but seems that u skipping a few important attractions in Tokyo like Harajuku, Shibuya, Meiji Shrine, Akihabara? No Disneyland/sea as well?

For day trip i will recommend Kamakura instead of Kawagoe.
Hakone is fine for day trip but just that part of the appeal of Hakone is onsen which hard to do in day trip

They will not. biggest problem is where to put the luggage on the train....

a bit tricky non car seating legroom already not big
and if u put at legroom then the person in front if got any can't recline also.

But no choice... Anyway I read somewhere and they say most shinkasen will not be fully booked. I'm aiming the 6am schedule train

Anyway kuromon market at osaka, if I go there at 3pm+... Will there still be shops opened? I saw they put till 6pm. But will the food be OOS?

not interested in theme park…
juz wan2 noe for 1st timer is it too rush for going 3 suburban places…

juz found out Ghibli Museum too far from Odaiba…
