Since you are spending oshogatsu in Japan, and you are going to Osaka after gendan, may I suggest that instead of staying in Tokyo, take the opportunity to go Ise and do your hatsumode there?

I think that taking overnight bus is the cheapest way to travel from tokyo to osaka(less than 3000 yen the last time I checked), or you could take a domestic flight by LCC(peach airlines/jetstar japan) which would cost about $100SGD.

for ur second day in osaka, you can travel to the pier after visiting osaka castle and take the aqualiner for a tour! there is the den den town which is located near to namba nankai station which is like a mini version of akiba, so u can check that out too.

actually i would recommend you to stay in minami-senju area instead of shinjuku or ikebukuro. firstly, there are a lot of cheap hostels and hotels in minami-senju. secondly, it is only 2 stops away from nippori station which u will take the skyliner to and fro from narita and also it is super near to akihabara!!!(awesome!!!)

consider night bus between Tokyo and Osaka.

Booking for highway and night buses in Japan / WILLER TRAVEL:The pink bus

I compiled a list of hostels and backpackers' hotels in my blog:

Take LCC lor. Only jetstar and peach have English websites and both airlines only operate in narita iirc. U can check Japan guide for more info regarding domestic flights

There is Peach airlines which flies between Osaka and Tokyo.
But then, you will also have to consider the train fares from Tokyo to the airport, as well as from Kansai airport to Osaka city center.

Alternatively, you can consider the Puratto Kodama:
Puratto Kodama: Cheap Shinkansen Tickets | nihonshock

Or an E-voucher for Shinkansen between Tokyo and Kyoto (but you need to complete the return journey within 7 days):
Japan Tours and Packages - E-Voucher for Kyoto Bullet Train Open Ticket Package & Kyoto Sightseeing One-day Pass - JAPANiCAN.com

If you were to take overnight bus on 2 Jan and 12 Jan, then it should fit in to your itinerary.

There is not much options for this journey (Tokyo to Osaka/Kyoto) except for taking Shinkansen (the most common way, but expensive), or overnight bus (cheapest), domestic flight (might be expensive), drive, or taking a 9hr train journey on local trains instead of Shinkansen (cost about 8210yen for 1 way, have 4 to 6 train transfers).

If I were you, I'd probably just go for the Puratto Kodama.

If you can readjust your itinerary to return back to Tokyo by 10th Jan, I would suggest the seasonal Seishun 18 Kippu tickets:
Seishun Juhachi Kippu (Seishun 18 Kippu)
