Why not leave Hakone to the last, there after you can travel straight to airport from Hakone

I suggest you put Meiji shrine, yoyogi park and harajuku on day 1 before Shibuya. Because Shibuya and Harajuku are within walking distance.

And spend your day at Shinjuku for the whole day after your Hakone trip on day 7.

Consider watching sumo wrestlers during their morning practice, learn to become a ninja, or dress up in a kimono to add on offbeat experiences to your itinerary? Can check out Voyagin's website if you're interested, got quite a few unique experiences there from Japan. www . govoyagin . com

Tokyo hotel allows you to deposit luggages overnight if you are returning back to the same hotel.I did that when i stayed at Sunroute Shinjuku. 200yen per day per luggage (can't remember the exact fees) but it is reasonable.

If first time I suggest not to put Hakone to the last. The travel time is long, you might need to pull your full loaded luggages around and might have unpredicted circumstances that late to reach airport on time.
I will schedule it at the beginning of the trip and deposit my luggages at the hotel and travel light to Hakone.

I think its best to ask the hotel directly. The only hotel I stayed never asked for security deposit or sign an open CC receipt like some hotels are doing in Malaysia.

Yep, i have asked. They took sometime to reply. There's no need for security deposit. I hope they understand what I say because the reply that they gave was in broken English (it could be google translate).

They are usually very upfront about it. If they need it, it will be stipulated right here in their website. No secret charges or rules suddenly appear.

Pardon me for hijacking this thread.
This is regarding JR Pass.
I will be travelling to Tokyo from 14th Jun to 21st Jun.
I plan to activate the 7 days JR pass on 15th Jun. Can I say that I will still be able to use it to take the Narita Express from Tokyo to Narita airport on the 21st Jun?
