Jalan.net list some suggested Shinjuku area hotels all under 8000yen/pax. You can set lower by adjusting the filter parameters:

Try to be near to a JR Yamanote line stations. As your sightseeing are mostly reachable via Yamanote. If your use JR passes, Yamanote lines are covered too.

Meiji shrine is next to harajuku, you can put them in the same day.

Your kyoto trip looks very packed.. You might want to think of which places are the must see, and which can be given up.

It looks like TS must take an very early shinkansen to have a better chance to cover his hakone itinerary.

Hyperdia shows these suggestions. I have removed Nozumi, if include it maybe there's more options:
http://www.hyperdia.com/en/cgi/en/s...h_target=route&facility=reserved&sum_target=7

The cheapest and most direct shinkansen is the Hikari 512 to Hakone-Yumoto setting off from Kyoto at 8.29 and reaching Yumoto at 11.04am. Really tight schedule.

With your short days, I recommend don't visit Kyoto and Tokyo Together. Either do Tokyo or Kyoto.

Also KIX (Osaka) is much closer to Kyoto then Narita. SQ flies to KIX daily with very good timing (Midnight departure and morning arrival in KIX).

Day 1 - If still arrival Narita, You need clear custom etc and take Narita Express to Tokyo. Narita airport is quite a distance from Tokyo.

My estimation. you will reach Tokyo around 10am?
If you use JR pass (cannot use Nozomi), Hikari departure is at 11am and will reach Kyoto at around 2pm.

After check in Hotel is 3pm? Then at most you can visit Kiyomizudera and have dinner at Pontocho that is all you can manage for the timing.

Day 2 - After visiting Nijo Castle and Kyoto Tower already afternoon. Kyoto to Hakone is around 3 hours trip. By then you reach Hakone around 3-4pm? I don't think you got time for sightseeing maybe check in hotel and onsen/dinner. (Skip Kyoto and concentrate on Tokyo!!)

Day 3-7 - Okay. What is your budget for Hotels?

Looking again, Timing issue. Huge effort and cost just to see few places at Kyoto plus you missed major attractions like Kinkakuji, Fushimi Inari.

To me, Kyoto is much better place than Tokyo. But you will not be cover much in few hours. I spent around 2 weeks just in Kyoto last year and there are many nice places i never visit before!

I would recommend you to skip Kyoto and spend another day at Hakone to enjoy Onsen. And take side trips from Tokyo to Nikko etc
