By the way, Shinjuku is further away from Haneda Airport than Hamamatsucho.

If you are curious as to how much taxi fare will cost (from Haneda Airport to Hamamatsucho), it seems to be around 6000yen.

Since it will be within midnight charge range, so there's a 30% addition to the taxi fare.

Or you might want to consider staying overnight at 1 of the hotels nearer to the airport for your first night? There seems to be a 0040hr bus departing from Haneda Airport to Shinagawa Station. (costs 1000yen)
See here:Late-night and early-morning bus service | HANEDA AIRPORT EXPRESS

From Shinagawa station, if you want to take cab to Hamamatsucho, the cab fare seems to be around 3000yen.

Anyway, seems like the last train from Haneda to Hamamatsucho station is the 0010hr (12:10midnight) Tokyo Monorail Haneda Express. So that's your cut off time for your train option.

If your flight arrives Haneda on time, and you try to dash your way to the immigration to beat the crowd from your same flight, and then collect luggage...then 1hr should be more than sufficient. I usually estimate about 40mins for clearing immigration and collecting bags for myself.
