Really depends on what your interests in. You need to do some basic research and ask more focused questions.

Golden week in Japan is April 27 to may 7. Not the best time. Basically the country will be on holiday.

Also you are planning to travel during the golden week (peak holiday season in Japan), if I were you I would only focus #1 Tokyo Only or #2 Osaka&Kyoto, then secure air ticket and accommodation first before worrying about the itinerary.
