7 Days around Japan (Help!)

Hi everyone, bought tickets on sale to Japan from 04 Mar - 11 Mar. We've been to Tokyo twice & am thinking of venturing to other places. Pls recommend! We are all for sleeping on trains to save time. Thanks in advance!:D

Juts venture further out to say Yokohama, Nikko, Karuizawa, Kawagoe, Hakone,Kawaguchiko, Atami, Kamakura-Enoshima etc. All can be done via day trip.

We were thinking of going ard Kyoto/Osaka/Nara. Any idea where we should start? & Also is there a pass we can get to ride all the rails in Tokyo & those mentioned places? Thanks!
