So, which Toyoko Inn has the shortest distance to train/subways? I am interested to know as well. Best if have both JR and subway stations near by.

shinagawa one only has JR. i would personally prefer this if i'm taking the westbound shinkansen.

You can try Roomorama, I am pretty sure they have apartments at your budget. I have stayed in one of their apartments in Shinjuku before and it was clean and good, its near to the train station and there were many food around the area as well.

Whatever it is, don't stay at Shinjuku Washington, the rooms are cheaper but pathetically small
