Will there be any problems caused by this? Just played a little far cry and found the gpu back that is contacting the tubing to be really hot. Will the tubing melt and leak? I cannt find any other ways to mount the cooler apart from this config...

Why don't you reinstall it in a different orientation?

Just wondering, why do you need a water cooler in a h97 mobo? Unless you want to get super cool temps without overclocking, I can't think of much reason you would do this.

How about put a wooden block to prop up the tubing away from the GPU?

Burning point of wood a lot higher than melting point of tubing :s13:

Install such that the tubing from the rad is facing the side panel instead of facing the gpu. That should help alleviate the tubing at the cpu block.

If the tubing at the cpou block can be adjusted by turning the tubings to a different direction, you can try that as well. Doubt that position is fixed. Cant be facing down only bah.

Usually the nozzle for the tubings from the fan should be facing towards you, while the other end on the cpu block should be on the right side. It will not be hitting the top fans or GPU leh. Maybe take a picture of the full rig?
