I've stayed in 3 different APA hotels so far, what I can say is that the rooms are TINY. The newer hotels have raised bed so that you can slide your luggage underneath, but there is very little floor space to open luggage and I normally end up just opening on the bed.

Also, in my latest experience at the kanda-ekimae outlet, the front desk was not very willing to store my luggage for me for a few days; had to almost beg them to do it before they agreed.

Never stay before APA

But their rooms are very small and depressing. 11sqm! but very cheap

Stayed in APA hotel for first few days, it's the smallest.
Then I stayed in Henn Na hotel near disney, and Smile hotel. In terms of ranking, the place gets bigger APA - Henn Na - Smile.
In terms of which I prefer, APA - Henn Na - Smile. YMMV.

Not Tokyo but stayed with them at Kyoto. Rooms are clean but super tiny and not exactly the cheapest most of the time. I think that there are many better deals around.

stayed in APA Obihiro (Hokkaido), we thot it was good, not small. it's 200m from JR and famous butadon.

i thot it was better than Toyoko Inn Sapporo in terms of size.

The hotels I stayed in only allowed until midnight. Didn't try 2 days.
That is on the departure day, you can store luggages till midnight.
Good enough for me. Though I store it both time and the return time I told them was not accurate, there was no issue with collecting the luggage.

One was at Smile hotel, the other was at Apa Hotel.
Smile hotel was better for storing luggage as the person will come out and help you with it to put in a holding room and even deliver your luggage to your room if you were too early for arrival.
Apa hotel, only tell you where to hold the luggage, in the hall.

I store my luggage for almost 2 weeks in hotel.
First I stayed in Tokyo but then went to Kansai for a while before returning to Tokyo.
So instead of carrying stuff which I brought in Tokyo to Kansai, I just ask hotel to keep it and wait for my return.
When I check in, those stuff already waiting for me in my room

the hotels u stay in are probably a different class
coz business hotels are usually no frill, and they wouldnt have space to store luggage for u. they can at most leave it in the lobby, but only if u collecting it within the same day

stayed before at Sendai and Tokyo (Sugamo).
Room is small like mentioned. But usually the hotel is near to train station.
Usually fitted with a unit bath with Shiseido shampoos.
Shower sponge, toothbrush provided.
At certain floors, you can get ice and water.
For the 2 APAs that I've stayed, there's free sento for guests to use.

Interesting, looks like it's actually more common than I realized (for business hotels to decline / be unwilling to store multi-day luggage).

I think for my case the only reason they eventually agreed is cos I was coming back to stay again after the 3rd day.

I was also coming back to stay. But for my hotel they really have no space/luxury to store the luggages.
