I am thinking of going away from 25th Friday to 28th October Monday but trying to choose between either KL or Ayuthay (in Thailand).

If its Ayuthaya, I am thinking if it is feasible to fly off on Scoot midnight flight, land at Don Meung airport, stay at the Amari hotel (which is supposedly connected to the airport) for the night, then wake up and travel to Ayuthaya in the monrning, on Friday.

Then spend about 2 days then, then leave for bangkok on sunday morning, spend sunday afternoon and night in Bangkok, then Monday morning spend some time in Bangkok city and leave for the airport in the evening.

Problem is KL flights are inflexible on Friday and while I prefer a Thursday night flight to KL, the timing is a bit inconvenient and I am not sure if it is advisable to trample around KL looking for my hotel on a Thursday midnight.

Or should I go for Vietnam instead?

I kind of confused by your comparing KL vs Ayutthaya.
KL is a busy city and Ayutthaya is nothing to compare with KL.
You can plan to go Bangkok then do a day trip to Ayutthaya, not staying there as there is nothing much for you to do.

Both plans are equally feasible.
Ayuthaya- I suppose you plan to take an early train from Don Muang to Ayuthaya. You can visit the ruins and also experience provincial life, but 2 nights may be a stretch, as the scene is fairly quiet at night. Unless you plan to visit Bang Pa-In as well at a leisurely pace.

KL- finding your hotel will not be a problem. Grab to your destination or use the LRT from KL Sentral.

Ayutthaya looks ok. Ayutthaya will be interesting if you like historical sites & stories. very relaxing place if you are tired of hectic city pace

for KL, you could consider luxury coach too

Don mueng to ayuthaya costs about 1000 baht ONE way even if ur grab/uber app says otherwise. Even taxis will charge u that for one way so just take note. If u take the bus from the bus station near (cant rmbr ehich bts station, go google it pls), it costs about 170 baht to ayuthaya.

And like what the forummers here say, ayuthaya is so different from KL. And if u wanna go bkk to play/shop, i suggest just go bkk. Nothing to do at ayuthaya except for visiting the ruins.

How long would the train ride take?

Yup, i like historical sites and wanna visit all of these historical sites:

Wat Mahathat

Ayutthaya Historical Park

Wat Phra Sri Sanphet

Wat Chaiwatthanaram

Wat Phra Ram

Bang Pa-In Royal Palace

Wat Phra Mongkhon Bophit

Chedi Phukhao Thong

I plan to cover all these sites in 1.5 days? What is the best way to travel all around Ayutthaya?

besides what BlackCube recommended, you also try the following
1. if you don't need a guide, just book tuk tuk for few hours to bring you around. negotiate for whatever you think is a fair price (can request hotel to help)
2. if you prefer guide to explain history, stories. probably you need to google for small group guided tour. i didn't do this as am only interested in photo taking
3. rent bicycle ride around if you feeling more adventurous (not easy especially in hot weather). there are riding routes available on internet

1.5 hours between Don Muang and Ayuthaya. If your choice is the Amari Don Muang, the Don Muang Railway Station is just across the road- between your hotel and the airport, all of which are connected by an overhead bridge!

Bang Pa-In also has a train connection. My advice is to visit this place on your way back to Bangkok from Ayuthaya. After your visit, simply take another train to Hualamphong.

I recall that I walked to visit the sights in Ayuthaya. Be well-prepared for the sun.
