I think too long of a MC issued by the doctor. But can they actually declined that MC cause the physical one ive given it to them.
They can do a lot of funny things, but whether they should and legally allowed to is another matter.

You are also saying that they didn’t ask you to come back to endorse right? But is there somewhere that’s stated in writing that you are supposed to come back to endorse (without being asked) if your MC is more than a certain number of days, that they can use it against you?
It’s very weird for them to do this, i.e. reject your MC after you have already taken it and charge you for AWOL, because it’s like shifting the goal post after the goal has gone in.
But anyway, don’t think your superior (unless he is a MO) has the ability to reject your MC. Only the MO can. You can always go see the MO to endorse lor, then your superior cannot reject it.
But he may very well still can punish you for procedural reasons, like not endorsing when you should.
