The jonsbo U1 Drive Bay: 1 × 3.5" or 2 × 2.5"
So mean the 2tb hdd cannot fix in if using the ssd.

MSI H81I no longer hols the best value given the availability of ASUS H81I-PLUS for just 5 bucks more. ASRock H81M-ITX offers only 2 SATA ports and the absence of USB 3.0 header makes it very inconvenient given chassis nowadays offers front panel USB 3.0 and 2 SATA port make it impossible to have SSD, HDD and ODD all integrated at the same time.

B85M Pro4 is a mATX motherboard....

The recommended In Win BM650 can be orientated horizontally as illustrated and is smaller than most of the HTPC boxes...

You can consider Silvertsone ML05 (from Amazon, local set very exp), Jonsbo S1 but they are all larger than In Win BM series....

That defeats the purpose of going small for HTPC....

Sometimes people want to put TV tuner cards or other expansion cards in their HTPC leh... mATX is the minimum for such scenarios.
