Does size of HDD affect how fast they run?
I dont really use much storage in my computer as i quickly replace files that i do not need(like a clean desktop) so 500gb should be more than enug space. But would a 1 tb ran faster and smoother?

Hi if you don't use much storage you can consider top up a bit and get 2.5" SSD for any realiable brand it is long run, even 3 yrs of the speed still was same.

HDD 7200 & 5200rpm still lagging sometime.

Based on what I have on my desktop, a 1TB Hdd, 2 partition, 5:5.
once my C drive reach around 85%. All process as well as booting up and logging in to the window slowdown...:(

I think it have effects on performance if your disk is loaded with data.

Performance for System file, go for SSD, but make sure you have a backup for your OS system.

While normal Data you could put into normal desktop drive :D
