Your BIG icons must be Cydia Apps. All App Store icons should be automatically masked when the theme is applied.

For Cydia apps, if they are not already included in the theme, you
1. make the icons yourself using the supplied psd ;or
2. find icons already created by users; o
3. find people who can and is willing to do them for you.

not all cydia apps..even ipod and messages icon are big..how do i copy icons already created by users and putting it in my theme?

i do not recall seeing anyone using the theme having BIG default apple icons. just to make sure, your copy comes from ThemeIt and Summerboard is off, right?

Use iconharvester to edit the icons that are too big.
