Do I turn on Encoder for the Logitech Z906 connected through Optical Audio?

Turn on if you want surround sound

Turn off if you want stereo sound

This is a hard question to answer, but since you asked:

1) Depends on what your receiver can support. z906 can support both.
2) DTS Connect has higher bitrate than DDL.

Remember to not turn on DTS NEO for music playback since it is said to make it sound worse, although I guess there is no harm to try.

Ultimately, since your speaker can support all combinations, just give it a try.

jin easy... use your ears.

when the encoder is off, listen to the source
then select the decoder to one of the digital format, listen to the difference then choose one which sound effects the best.

take note your Z906 should switch to "DECODE" mode automatically (see your controller status).
