for hotels, do a search on tripadvisor. enter the name of the city, followed by the checkin and checkout dates, and a list of available hotels will be generated for you along with the prices offered by the various hotel reservation websites. pick the one that offers the lowest price. it cannot get any cheaper than that.

Sorry 2015. Lol.
Hotels no need specific ones I jus need recommendation on which areas I should stay for accessibility.
And more importantly transportation and which cities in Japan has more cultural stuff.
Is it advisable to get rail pass?

for Tokyo, Shinjuku, ueno and asakusa are popular choices to stay
for Kyoto, u can stay near Kyoto station. alternatively, u can stay in Osaka and make day trips to Kyoto.
for Hiroshima, stay near Hiroshima station.

u need to be more specific in ur question about transportation.

if u are referring temples and shrines for cultural stuff, then u shld go to Kyoto

if u are travelling from Tokyo to Kyoto and Hiroshima and back to Tokyo, u will need the rail pass. alternatively, u can take domestic flight or overnight buses

Here's my plan:
Tokyo 3 nights, Fuji 1 night, Kyoto 4 nights, Hiroshima 2 nights, Tokyo 3 nights.
I'm still confused about whether I should get the JR pass or not. Unreserved tix are much cheaper.

If you start the JR Pass 7days from Otsuki(near Fuji)

Otsuki-Kyoto 8960yen day 1
Kyoto day 2
Kyoto day 3
Kyoto day 4
Kyoto-Hiroshima 11,090 day 5
Hiroshima day 6
Hiroshima-Tokyo 18560 day 7
=========================
TTL 38610yen vs a 7days pass cost 29110, saving 9500yen

The above only considered the major long distance travel, in between the days if you continue to take any JR trains, the saving will add up more than 9500yen
