Depends on when you're leaving, and what time the flight is - there are more than 50 flights among the 4 airlines every day.
I'm assuming you're thinking about the late afternoon, which coincides with peak hours on weekdays. If you're willing to pay a lot of toll, take M4, M7, then M5, you should normally arrive in just about 1.5-2 hours, at a cost of more than $10 in toll.
If you want to avoid the toll, the easiest way is take M4 all the way to Homebush, just past the Olympic Park. Take the A3 exit, and then turn left onto M5. Traffic along this route is highly variable though. On a good day, it's just less than 2 hours. On a bad day, it's almost 3 hours.
Alternatively, take M4 all the way to its end at Parramatta Road, and follow it along to around Petersham. From here, go down to Marrickville, then through Sydenham, and across to Mascot before reaching the airport. Quite a few turns here, although if you are A+ in navigation, it can be slightly faster than the A3 route.
And keep in mind that international (T1) and domestic terminals (T2/T3) are at different ends of the airport so make sure you go to the correct side.
My suggestion is to leave Katoomba at 4pm (earlier if you're coming down from Blackheath so you'll be around Katoomba at 4pm). Both Jetstar and Tiger have flights around the 8.30-9pm time slot on most days.

Hotels/apartments are very expensive in the city centre, so your best bet would be with airbnb, or a similar local site called stayz (but be very careful of the final price).

Generally no issues with the security deposit. It's similar to a hotel, in case you steal things or destroy the property. Airbnb is a lot more up front with their extra charges, where stayz hides it until you choose the property, which makes it extremely difficult to shop around based on price.

One more question is renting vehicle or public transport better for CBD area n Bondi beach ah ? Total 4 pax traveling, 3 Nights total in Sydney
Actually for CBD, you can just walk the whole area, within a 2-3km radius.. you can cover most places.
For Bondi, just take the bus/train..
