Anyone knows if it is cheaper to travel from Taiwan to Japan by signing up with Taiwan travel agency?

Peach Airlines and Jetstar both fly from Taiwan to different parts of Japan (incl Osaka/Tokyo/Sapporo)

Unlikely. You are still staying at local hotels and local transport in Japan. Just maybe the tour guide is from Taiwan compared to be from SG or locally from Japan, how much savings can you get? Don't think you will get significant savings from the flights too.
