Seem like majority is right. I will redraft and plan my trip just in Tokyo. Any recomendation of hotel which is quite budget?

I can fit in Mt Fuji and Disney Land?

Yes, possible now that you are spending whole trip in Tokyo. Share your hotel budget. How old are the two children? Some hotels might not charge a child’s stay if s/he doesn’t need an extra bed. Usually above 12 means an adult.

Convenience or budget friendly? Budget friendly can consider hostels that offer family rooms. Or business hotels. Convenience means more costly and smaller rooms. Can check Sunroute Plaza Shinjuku for semi-double rooms if you’re alright to squeeze. There are other business hotels that many of us could suggest but may not be in Shinjuku.

Sunroute Plaza 1.8k for 5 days 2 room.

I book Best western hotel Foino Tokyo at Akihabara, they can allow kids under 12 around 1.2xxk for 5 days 2 room. (still looking other option also)

Roughly cater 1 day Fuji tour from Klook but I'm worry about morning rush..
Anyone experience.? what time to move as I did not want my kid slip off my hand or miss train station to exit out.

1 day for Disneyland.

1-2 day (Yokohama Pokémon Center, Yokohama Nissin Cup Noodles Museum, tokyo tower, tokyo skytree, anymore??

I randomly see at booking.com Shinjuku Granbell Hotel 1.6k+ for 2 rooms 5 nights, definitely more worth then Sunroute if it is 1.8k but need to do some walking.

Recommend:

Tsukiji Market
Asakusa
Ghibli Museum for the kids?

Perhaps you can consider a half or full day at Odaiba. And there's Ueno Park/Zoo too, which your kids may like.

Sunroute is within minutes’ walk to the station and the Shinjuku Bus Terminal. Can take a look at these business hotels - Villa Fontaine/ Fresa Inn/ Keio Presso Inn/ Super Hotel/ Tokyu Stay/ Dormy Inn/ Toyoko Inn.

I’ve never taken Klook tour before so no comments. Alternatively you can do on your own by taking a bus from Shinjuku Bus Terminal. Bus to Kawaguchiko comes every 15min.

As for observatories, just go to one. No need so many. There are free ones such as Bunkyo Civic Center and Tokyo Metropolitan Govt Building.

Can also do Kidzania if you want. Lalaport itself is a Mitsui shopping mall too. Bring the kids to teamlab planets (best to book tickets in advance). All at same place. Morning can go to the new fish market at Shijo-Mae for some breakfast or brunch. Activities in the afternoon. Then night time go Odaiba, few stops away.

I’m not sure if you all would be keen in shopping. Lots of places to shop. As for Yokohama, your main aim is to entertain the children? How about Motomachi and Osanbashi Pier? Make reservation for Pokemon Cafe inside Takashimaya Nihombashi. There’ll be English menus. There’s also a Pokemon Center.

Can also bring your family to neighborhood parks such as Inokashira Park. I like Showa Kinen Park. Very big area with lots of flowers to see during certain seasons.

If you like high-end shopping, can go to Ginza on Sunday when roads are closed from noon till early evening (if you’re in Tokyo). Tokyo Station itself has underground shopping streets too.

You don’t have to take in all my suggested locations. Can always do reading up at JNTO or Japan Guide.

If you don’t mind staying other areas of Tokyo, can check Touganeya Hotel in Ueno. Asakusa has many hostels which provide family rooms too.

Asakusa +1.
Check out the hostels. They also have private ensuite family rooms and the price is generally cheaper than Shinjuku.

What other business hotel do u all recommend

I’ve only been to a handful (<¥14,000 per night) -
Dormy Inn: excellent breakfast choices (local dishes and they change the menu weekly), free ramen at night, free usage of washer (just pay for dryer). Slightly more pricey than other business hotels, I feel. Stayed at Mishima for 5N (solo trip), didn’t like the distance to walk from the station, less than 10 min. But it’s cheap, compared to my usual stays in Tokyo and other cities.
https://www.hotespa.net/dormyinn/information/breakfast/

Tokyu Stay: washer/dryer inside room (plus 1 free detergent powder satchet for your stay), not as small size (15sqm) as I thought it would be. No room makeup unless you stay more than 7N, but the housekeeping team do clear the rubbish and change towels daily. Breakfast is average (¥500), many different kinds of bread as well. Stayed at Nihombashi (solo trip), not a bad place, just one stop away from Tokyo Station. And I took direct local train to and from Narita Airport to Shin-Nihombashi instead of NEX or Access.

Keio Presso Inn: spacious even for a 13.5sqm room (there’s no wardrobe, only knobs and hooks to hang your clothes), toilet is huge. Free breakfast, we love their in-house breads. Very new hotel (Tokyo Station Yaesu Exit) when we stayed there. At ¥13,000 per night with breakfast, less than 5 min to Tokyo Station - we have no complaints.

Hahaha me first time though
First time to Japan or first time to osaka?
If first time to Japan, just stick to Tokyo and surrounding areas for 10 days.
If u already been to Tokyo, then maybe still can go osaka and other places in kansai. But I would still suggest sticking to Tokyo and other places in Kanto. Coz too expensive to travel to osaka from Tokyo just for a few days

Just a update for my trip.

Total 6 person, 2 old and 2 young, cant really go a lot of places, plus kid got high fever, but lucky I brought along fever med from sg.

Train:
*There no escalator for the train station "Ginza line / Hibiya line" or maybe in general, very tiny and narrow walkway, dun go in during rush hour bad experience (7-9am).
*Took skyliner and transit to Ueno, do take note, dun rush or buy too close the timing for skyliner as they leave on-time, there toilet inside the train station as well inside skyliner.
I bought the local train unlimited pass (JR excluded) for 2 days but tricky train ride, for JR ride i bought single ticket as not traveling alot in that line, so summary if you happen to be able to ride 6 a day is worth it else use Suica card.

Hotel:
I book Best western hotel Foino Tokyo at Akihabara, was surprise that the bed is quite ok, can hold 2 adult and 1 kid under 12(FOC), they have fridge, bath tube, Air purifier, USB charging port and all necessities of an business hotel. it situated between Ginza(400-500m) and Hibiya line(350m) and JR line (750m), lawson is beside and can walk further up to Okachimachi train station which at night there a lot of local japan eateries and bright lighted sign board very beautiful and typical scene in animation or tv drama.

Convenient store:
Lawson I think things are general cheaper, follow by 7-11 then family mart, there also Aeon. I'm surprise there different kind of breads and very tasty, Häagen-Dazs ice-ream is damn cheap in Japan, there different kind of sushi rice, ready eat meal, machine press coffee, sweet japan rice ball etc, those with sweet tooth will love alot. Nissin maggi also taste different from SG, and their dry noodle packaging is alot better- in-built draining system. The retail staff will help you to prepare and provide chopstick.

Food and restaurant:
*There no available rubbish bin around, better to finish food at the store or beside if it street food and return to them. There "food court" inside shopping centre, take note generally you have to clear your own tray and rubbish either back to the store or there a general clearing area, some place they have cleaning towel for you to wipe your table.

Trip:
Day 1- Yokohama (Nissin Cup Noodles Museum, surrounding site seeing, back to Akihabara - Gundam cafe, Bic camera)
Day 2- Mt Fuji, arrange private transport, chureito pagoda, Hakko (a short while), Gotemba Premium Outlets
Day 3- Tsukiji Market in the morning, and afternoon as per recommend by thwysg I book https://planets.teamlab.art/tokyo worth it very nice, took the river taxi to Asakusa (quite a view and save the trouble to taking messy train ride).

Day 4- Ueno Park and Tokyo Imperial Palace, stop short while in Ginza, lastly Tokyo station-character street for shopping (got lost and wasted quite sometime here, the train route really messy)

Day 5- stay hotel, return sg.

Google map help alot and I using changi wifi very good reception in tokyo area but out-of range in Mount Fuji, pretty fast speed and can last >half day. Do bring a power bank.
