Manohara hotel is great for viewing sunrise at Borobudur temple. Sunrise is the best time to visit the temple. It's peaceful, cool, and beautiful. After 7am, the crowds start to arrive and the place is overrun with tourists and local school kids, and becomes a crowded noisy madhouse.
The hotel is far from Yogja town and Prambanan. The entry ticket to the temple is included in the hotel price. Ideally, stay here for 1 night to view the sunrise at the temple the next morning.
Alternatively, if you stay in Jogja, you can arrange a morning sunrise tour to Borobudur. There are package tours, but be careful, many cheap "sunrise" tours actually view the sunrise on a mountain near the temple. You should catch the sunrise IN the temple itself. State this clearly when booking a tour.
Can also arrange private transportation from Jogja to the temple, dropping you off at the Manohara hotel. You will depart Jogja at 4am and arrive around 5:20-5:30am, just as the sun is about to rise. You buy the entrance ticket and enter the temple at the Manohara hotel. Returning from Borobudur to Jogja can be via bus. There's a bus station near the temple. Walk around the station and you'll hear bus conductors yelling "Jogja! Jogja!". Bus ticket is cheap ($1?).
Prambanan: you can get there by the Jogja public bus. The temple is very near the bus station, so don't let the rickshaw (Becak) drivers tell you otherwise. Just take a 5 mins stroll to the temple. Foreigners have to buy the expensive ticket, but it allows you to reenter the temple on the same day. Great if you go in the afternoon, and want to return for the sunset. If you can speak Bahasa, they'll think you are an Indonesian, and sell you the cheap single-entry ticket. Rent a bicycle and ride around the complex. There are also other temples nearby outside the complex. You cannot take the bicycles out of the complex, so take a becak to visit them.
After sunset, there's a nice Ramayana ballet show behind the temple. You have to pay for the show, but it's good and I recommend it. The show ticket counter also sells tickets for a shuttle bus to bring you back to Jogja after the show (the public buses would have stopped by then)
