Uh, you're going to be squeezed for time. It takes 1-2 hours just to get into Manhattan from any of the airports, and I assume you're going to be schlepping baggage. I wouldn't try to do this, you'll end up exhausted.
Though If you're flying through JFK, the answer's easy: get a room for the day at the
TWA Hotel! You can clean up from the flight; have breakfast and lunch at the superb hotel restaurants; get a drink in the cocktail bar (a converted aircraft parked on the tarmac out back!), and enjoy the absolutely immaculate restoration of Eero Saarinen's architectural triumph.

not Times Square? It's insanely crowded and you're going to have to fight the crowds every time you want to go anywhere. Staying up closer to Central Park, or lower down toward Chelsea, is a much better bet.
Everyone's going to give you all the usual recommendations, but I'm going to give you something a little off the beaten track: walk down the High Line park (a converted elevated railroad with amazing city views) and visit
Little Island, a genuinely amazing park that's been built over the Hudson River. On a sunny summer day there's literally no better place to spend time (and it's got views of Lady Liberty too).
